I have also encountered this issue. I am not using gpg-agent; I have a wrapper shell script that exports the PASSPHRASE environment variable before calling duplicity. I am using the same GPG key for both signing and encrypting.
My environment is as follows:
OS: Ubuntu 10.04 32-bit GnuPG: 1.4.10 Duplicity: 0.6.19
Verbose logfile is attached (via duplicity -v9).
