Am running 9.10.

There are several entries that show exec=nautilus, and perhaps this is where
Docky is getting confused. I think there may be icon caching issues at play
here, as I seemed to have remediated this by doing the following with
unexpected (but OK) results. I removed previous nautilus instances from
dock. I created a new desktop launcher specific to nautilus, then attached
the default nautilus icon to it. After having done this, anytime I run
nautilus, whether from the various entries in Gnome menus, or from the
command line, they all appear to pick up this icon.

Anyway, I offer this as FYI...
