Same problem, Nvidia graphics and Compiz. Docky is incredibly slow and increases CPU usage. It`s connected with Compiz effects enabled. To boost Docky performance just turn off all effects :) Meanwhile I switched to panel mode and no zooming effects in Docky, its running pretty fine now
