Gnome-panel applets are designed for an entirely different layout/UI concept.

Hardly any of them would look nice on the dock. Notification area doesn't drop into multiple rows, so you'd end up with a long list of blurred, over-sized tray icons - plus the occasional one that doesn't handle transparency properly (mono apps like Banshee) and others that don't provide the right icons, so they stay ~16x16.

Potential for an absolute mess in most cases. This means that most GNOME Applets for Docky would have to be built with Docky in mind, thereby defeating the purpose of implementing an existing applet architecture.

I agree that some sort of notification area docklet, would be useful. It would remove the need for Gnome Panel in most cases. However, I recognise that the event handling and context menus most likely agony to replicate; it's not just a case of enumerating a few icons and displaying them in an aesthetically pleasing way.
