Not sure how you ended up with that, but I'd recommend you to ./unstack.sh, ./clean.sh, do a fresh devstack git pull to get the latest master, wipe the /opt/stack repositories, ./stack.sh again and see whether you have a 2nd DB being created as "nova_api".

The stack.sh log you mention doesn't look having any problem at all.
