This should be largely fixable in the interface. Some suggestions:

1) For ARB submissions, have two file attach dialogs, one for .tar.gz and another for .dsc. Possibly add a third for changes if non-native packages happen. Then detect and warn (or fail) if the user attaches an unexpected file type.

2) For Commercial submissions, have a radio button to switch between "I will provide an archive of my application binaries for Canonical to package" or "I have packaged the application myself." The latter would give the same interface as the ARB, and the former would complain about .deb archives if selected.
