I am affected by this bug with a current Xubuntu 16.04 LTS.
My ~/.cache is a symlink to a different SSD/partition if this matters. Since ~/.cache/deja-dup filled up my root parition (before symlinking it), I had to manually delete ~/.cache/deja-dup and the files in the backup destination. Maybe this had some effect as well.
