I experience the same symptoms on Kubuntu 14.04 LTS running the following kernel: 3.13.0-65-generic #106-Ubuntu SMP Fri Oct 2 22:08:27 UTC 2015 x86_64
I am another long time Shutter user and have used it successfully in KDE since Kubuntu 13.04. However, I have not used it for a while (couple of months) so I am unable to point out the exact time it broke. Starting from approximately 3.13.0-61-generic kernel update I experience system-wide multiple appearing and disappearing issues, among them with inotify (e.g. SpaceFM file manager was affected for some time). That is the issues are hard to reproduce / are fixed (~disappear) in the next kernel update (just an impression, untested).
Workaround suggested in #16 by misterich (apt-get install gnome) works for. So it seems to be indeed some dependency issue potentially triggered by kernel updates.
