I only got this issue after upgrading from Intrepid to Jaunty. My problem is that I have to emulate a virtual desktop because I'm using twinview (with nvidia). When I am not emulating a virtual desktop, I don't have this problem. In Intrepid the wine program was correctly put on top, but in Jaunty the gnome panel came on top.
