Is it possible to give us more details?
 * What's the version of the dock?
 * Did you try with the latest development version (from BZR repositories)?
 * Did you compile it with GTK2 or GTK3?
 * What's your desktop environment?
 * Do you have this bug with the new (Notification area) or the old systray (Old Notification area)?
 * Is it better after having launch Cairo-Dock with this command:
    $ cairo-dock -e gnome

Can you give us a few debug messages by launching the dock from the terminal with this command:
 $ cairo-dock -l debug --colors | sed -n "/systray\// {N;p;}" ## old systray
 $ cairo-dock -l debug --colors | sed -n "/Status-Notifier\// {N;p;}" ## new systray
