Update from IRC: we've found a revision in Philip Peitsch's scenarios that is causing this trouble. When fetched from the SVN repo into bzr repo A it has different CHK root keys than after fetching from A into B. But in both A and B the CHK maps seem to be in canonical form! So apparently A and B have different content for the same inventory?
