very interesting... can you run gm-notify-config.py explicit via the absolute path /usr/bin/gm-notify-config.py ? If this still doesn't work could you attach the contents of this file?

Actually, playing around some more I think I must have been changing the values and then pressing the close button. It seems gm-notify-config.py demands the user press the apply button before close. That's an uncommon gnome requirement isn't it? Please consider activating any changes on the close button, and then close this bug.
