[hardy] click shutdown and the navigation bars disappear but the desktop stays and no dialogue window pops up.

I am running 8.04 Hardy Herron with xorg 1:7.3+10ubuntu10.
This problem only appeared after the last update on the 19th. I have preformed every automatic update that has come down the pipe.
When I click the shutdown button, the two navigation bars disappear, the shutdown dialogue box does not appear and X continues to run just fine. To shutdown I am able to switch login displays to a text one , login and run shutdown or reboot with sudo.
I'm not sure if it is related but at the same time Firefox lost all it's bookmarks and could not restore a previous session, the navigation history still functions just fine.
Also Transmission has lost it's ability to continue a torrent between sessions unless it is in the default directory. It can't access the torrent status files.
I also had some issues with screen resolution and the settings not wanting to apply, but I was also switching monitors for the first time since installing Hardy
When I saw all these problems hit, my "windows" instincts kicked in and I thought virus. I ran ClamTk Virus Scanner and found four things to quarantine. Stuff in etc, some log files, and something else I don't recall. Regardless the only thing still in quarantine is a PDF, because of a size mismatch and I didn't let any of them out. More to the point nothing happened regarding the operation, or lack there of, of the system.
So at the end of my limited knowledge I throw my system wide to you in a plea for help. Tell me what you need and I shall strive to provide.

Problem solved. The partition which contained root ran short of drive space. Freed some up, and everything works as it should.
Maybe some kind of warning check for that might be an idea.
