I've seen that I have the same problem running ubuntu without running compiz and It's not a hardware problem because I have also güindous XP installed and I haven't had this problem yet.
It's strange, but sometimes works fine and sometimes not, and It's not a question of which software is running (but I believe is something about how "many " process are running).

Compiz simply exposes the problem, this is a problem with the power/thermal management.

Do you have some idea how to solve it? Or some way to limit it?

It's quite strange but probably ubuntu heats more the cpu than windows XP.
