That error means there is a problem with the database on the device. It is corrupt in some what that is seen when calibre reads it. Depending on exactly where the problem is, this might not be noticeable when using the device. The device largely works using an in-memory copy of the database, problems like this are mostly seen when the database is reread. The problems are usually noticed as the reading status being lost or books disappearing from the home screen.

Unless you have a recent backup of the database, the only real fix is to sign out of your Kobo account on the device and then back in. This will create a new copy of the database. Unfortunately, you will lose the reading status and annotations for sideloaded books when doing this.
