I can confirm seeing this on Ubuntu 12.10
Nautilus package reports itself as 1:3.5.90.reall

I am logged in anonymous to a local FTP server, transfering a 4.4 GB ISO. Transfer rates vary 20-40 MB/s, and I typically get the error at about 600 MBs, which aborts the copy/download.

Changed in gvfs (Ubuntu):

confirming this as well.
If I try to transfer the same file for example via gFTP which handles the FTP stuff by itself I get a) 3 times the speed and b) the transfer succeeds without problems.

I get the same with a smaller file (1.6 GB) through ftp, but it works fine on sftp or filezilla.

Same thing here. Even a 500Mo file is a problem to me (occured on several servers).
I can download the files ok through lftp.
Is there no setting available to the user for this timeout? I googled to no avail... Only showed that FTP timeouts in Nautilus have been an annoyance for years now :-(

This might be useful;
By looking at server transfer logs it appears that the download succeeds. If I don't skip the file when the error message appears and allow it to finish downloading, the file is downloaded completely.

md5sum confirms this:
