"Raise window if covered, otherwise lower it" works in 2-D, a no-op in 3-D

Bug Description
If you go into System Settings -> Keyboard -> Shortcuts -> Windows and bind "Raise window if covered, otherwise lower it" to a key such as F4, the binding will have no effect. If you log out of your session and log in to a 2-D session the binding will work.
Ubuntu release 12.04.
Package may be compiz, or gnome, or the fglrx driver.

This bug has been reported and closed repeatedly since time immemorial. I remember it in Dapper.
If you try to bind it to F1 rather than F4 you will also run into another bug that is present in 3-D but not in 2-D, the inability to disable the Help function.
