This feature is already available, and will be improved for the next release. What you can do today, in maverick:
* create user defined folders from nautilus, you can click on the ribbon to start or stop synchronizing a folder within your home directory.
* If you don't want a folder to be automatically synchronized in your other computer, be sure that you have the "autosubscribe" option set to False in the config file. To do so, edit the file ~/.config/ubuntuone/syncdaemon.conf and check you have the following:
[__main__]
udf_autosubscribe = False
In the next release the autosubscribe option will be False by default.
