I don't know if this is in any way related, but I just started using the patched version of Unity that restores the dodge windows functionality to the dock, and right now I have Gpodder open, it shows up on the dock, but not in the alt-tab switcher.

Moreover, I was having the LibreOffice dock/switcher problems also, even before installing the patched version of Unity.

Running Ubuntu 12.04 64bit here.
