I like the idea.

Wine is in Universe and is under the jurisdiction of the Masters Of The Universe (MOTU). The NoDesktopFile page is where packages without the config files are listed:

Note that it is not in alphabetical order. The files are located in /usr/share/applications and the icons in /usr/share/pixmaps.

If you want to propose a change to an existing one, file a bug for each app and include your modified desktop file.

Location in the menu hierarchy is controlled by the Category entry but I am uncertain as to how submenus are defined.

Some of your ideas like Reboot and About would require scripts.
