Before shutdown Linux will switch to runlevel(7). This will include unmounting of all disks and they will be synced before unmounting. So as I already thought in my last comment the kernel (or init, not sure) will take care of it.

But anyways, I added "sync" before performing shutdown. This will force writing all data to all disks. Take a look at "info coreutils 'sync invocation' "
