Ubuntu 11.10
I use manual switching and get XNeur not working with Synapse and Gnome-Do. XNeur hotkeys don't work in this applications.

Please set option `LogLevel Trace` in ~/.xneur/xneurrc.
Repeat your situation (write in Synapse or Gnome-Do) and use Xneur hotkeys and manual switching.
Attach full log to this bug.
Also please attach ~/.xneur/xneurrc
