The line in the C:\boot.ini should be:
C:\wubildr.mbr = "Ubuntu"
not C:\wubildr="Ubuntu"
You shouldn't have to add it manually, but in some cases it seems Wubi fails to add it - could be some program (like an antivirus) that prevents startup changes, or maybe you have something in the boot.ini that's causing an issue.
Please attach your wubi log file as well as the boot.ini to the bug report. The log file is in the %TEMP% directory and it's called wubi-11.
