Bug Description
To reproduce:
Start skype and close the main window. The launcher won't show that Skype is running after you close the main Skype window. It also doesn't appear in the Alt+Tab sequence when in fact Skype is running. This is inconsistent with the expected behaviour, as all other applications that are running have the arrow near their icon in the launcher. Not being marked as running, one might click again on the Skype icon in the launcher, starting a new Skype instance. (see screenshot)

This is a fault with the way Skype is coded. Having a triangle appear next to the Skype icon would break design, since in theory no window is open for Skype.
Skype should do something like Empathy does; when the window is closed, Unity doesn't show that it is running. But when you click Empathy, the old Empathy window comes back again, with the same instance.
There's NO way this can be fixed on the Unity end since it needs Dbus integration of some sort (or a command line argument would do) in Skype, and the Skype linux client isn't open-source either.
For now, I guess the best user-end workaround would be to just use the skype indicator applet. Bad, but that's all that can be done.
