I am having the same problem after the update to Unity 4.20. I reported bug #862754 with all the details about my config before seeing this bug report.
Please consider this a critical bug.

Note, this is also happening in Unity 2D, but I don't know which package to assign to this bug - maybe Nautilus?

Downgraded Unity3D to 4.18.0 and it works again so I guess it's not a Nautilus issue.

See the same on a brand new install using 09/28 image fully updated
Just to note that in this case unity-2d is unaffected

Sorry, I was indeed running Unity. Who made Unity 2D look almost exactly like Unity? :P

It's even easier to see the issue in the workspace switcher. I hope this is resolved soon.

Try this workaround:
1. pkill nautilus
2. Open your file manager and close it

I just reported this in Bug #862935 see my screen shots attached.
Also the first reboot after the latest update caused numerous crashes and error messages to be reported. I had to just shut down and start again to get logged in successfully.

It seemed like a catastrophic update.

this works perfectly until you logout, login again will get the desktop with offsetting.

my other users doesn't affected by this bug, creating a new userid may solve the problem too (just another workaround)

Affected here too. 32bit Oneiric + Unity desktop. Leaves kind of 'ghost' apps. Will investigate further

That fixed the problem but directly after rebooting I now have this other strange issue. See the attached screenshot. It seems to me like unity does not get started but only nautilus does.
I switched to Unity2D for the moment.

have you tried to right click > Organize desktop by name?
