After loading and minimising skype to the system tray I should be able to click on the unity icon I have added to show the application windows again

This is quite critical for business environment. My whole team had to rollback to gnome at work until this is fixed.

The icon is showned in the systray and you can click on it to display the ui back right? Skype was added in the whitelist on bug #734834, seems there are some issues like bug #767095 though for some users

The launcher matching not working correctly for softwares that don't keep an open ui components is a known issue, there is also a skype bug somewhat there when run a second time it should focus the running instance rather than start a new one

Apparently restarting your ubuntu after installing Skype solves the problem. Well, at least my Skype windows are now listed correctly as part of Skype Unity's icon and clicking the icon will browse through the windows instead of starting a new instance

I understand the nature of closed source software and the speed at which Ubuntu progresses.

The problem with skype is only when you use the close button which minimises it to the system tray. If you only minimise skype unity will track it fine.

Maybe we can pressure Skype for an update, or a more flexible solution.

We are in the minority though.
