Bug Description
When searching in the 'files' lens, it searches both the recent files and the names of the favorite folders. A user would expect to be able to search his Downloads folder too, since the files that are in it are also displayed when opening the lens.

I agree that this is desirable, but fear that it may be too late in the Natty cycle to add.
The problem is that it is slightly non-trivial to apply the "correct" solution; which would be to have Zeitgeist log the downloads from all apps (Firefox and Empathy probably the most prominent). This way we'd have automatic integration with the timeline ranking from our Zeitgeist queries.
If we manually "grep" the Downloads dir we'd have to merge-sort them with the results from Zeitgeist in order to have them integrated into the timeline results.
Alternatively we integrate the hits from Downloads in the Top Results group or add a Downloads group to the result set (as we have on the home screen). I don't particularly like any of these two ideas though.
