Graphical errors when launchers used with Unity

When alternative application/file launcher programs are used in Unity on Trusty Tahr, namely Synapse and Kupfer, boxes appear around them. This never occured in Saucy or previous versions of Ubuntu. It also does not happen in Trusty if other desktop environments are used, including GNOME fallback mode with Compiz. It therefore seems like it's a problem with Unity (that's my best guess anyhow, and I'm not sure where else I'd file this bug).

This is a bug in the new Unity decorations.

I'm seeing it also with Gloobus Preview and WiMP (music streaming service, this app is using Adobe AIR).
