app and context menus hidden behind windows

I'm not totally sure this is a Unity bug vs something else, so my apologies if this is the wrong package.

What I thought happened was that the system and context menus stopped working. But after some flailing, I realized that the menus worked fine, and you could even click on them. It's just that they were appearing behind the regular windows on the screen. Screenshots of both menu issues are attached.

This is on a system all of 3 days old, with a fresh 12.04.2 installation. Not sure what triggered it, and logging out fixed it.
