windows disappear after moving between two screens of unequal resolution

Bug Description
Many times everyday windows disappear from the screen and only closing the application from the bar and opening it again brings them back. Mostly this is unpredictable, but here is a 100% way to reproduce:
System: two monitors of unequal resolution.
1. Open any window. I used terminal to take screenshot.
2. Move it to the larger monitor.
3. Move it the the border between monitors where only larger monitor has space.
4. Move mouse pointer to the smaller monitor on the very top of it. Window leaves on the larger monitor. (Situation on the screenshot)
5. Move mouse pointer a bit deeper to the smaller monitor. Window suddenly disappears.

Possibly another flavor of this issue:
when turning machine on without second monitor and launching Skype, chat window appears in unusable state - all the upper part of the window is not visible and I have not found a way to make it showing. (Except plugging second monitor). - situation is on the screenshot.
