Happens on start up. Also, If I use apt-get upgrade, it shows as well in the command line.

Weird, I don't see how this could happen.

Anyway it should be easy to fix it:
sudo rm /usr/lib/xorg/protocol*.txt
sudo apt-get install --reinstall xserver-common

And removing xserver-common-lts-raring if it's still an issue.
