Similar problem here. When changing options, the hide/display checkboxes can't be clicked.

when saving, the indicator plugins want to restart, and I get someting like this:

When I click on the items checkbox, it doesn't seems to work, however on close and reopening, those which I clicked are checked (so checking the box actually works but does not display the change visually).
Regardless of the checkbox status, the items not hide (confirming what OP reported).

workaround: after clicking on the items you want to hide, close the dialog and restart the panel: xfce4-panel -r &
This will have the effect you are looking for.
