Former wondershaper user here, "probably" hit by #1739086 (I say probably because I get the same errors from the script but I did not bother to actually test if it did anything good or bad to my connection performance).

I tested the version you linked on Ubuntu 16.04 with linux-image-generic-hwe-16.04 (currently running kernel 4.13.0-43) and it does its job just like the old one used to do.

The command line is actually slightly different from the old one, every custom script that runs the command has to be modified (eg. if you start it from /etc/network/interfaces like I do).
You now have to use something like:
  wondershaper -a ppp0 -d 9800 -u 700
instead of the old:
  wondershaper ppp0 9800 700

Other than this command line differences it looks like a seamless upgrade to me, takes the same inputs (interface and bandwidth up/down in kbits) and has the same effects. I am upgrading to this version and I'd definitely recommend other people do the same, so it would be good to find it packaged for Debian/Ubuntu in the future.
