Presumably this thing is working by creating .desktop files in response to files that are created in the equivalent Windows/wine path eg ~/.wine/drive_c/Windows/Start Menu or whereever that place is in Wine.

It should be possible to delete all these *.desktop files as directed above and then to recreate them. Wine needs to provide a script that does this periodically, perhaps.
