"Restart Required" only restarting X and not whole computer

Bug Description

Upon updating from flight 5 (haven't done updates in a few weeks), I was presented with the "restart required" dialog, after clicking (and walking away, so I'm unsure about the first 'restart') and then logging back in, I am presented with the "restart required" dialog again. This time after clicking and choosing to restart, only X is restarted. Again, I am presented with a "restart required" dialog. Only after manually restarting my computer does the dialog go away.

I have approached this strange behavior too - but I use modified initscripts to start in a multiuser system without X running and then I log in and run startx manually.

If I click on "restart" it only zaps the X and stays in console without any shutdown -r 0.

Could you please check if "sudo /usr/bin/gdm-signal --reboot" causes the same (only X server restart) when you exit your session? Do you use gdm at all?

I am using GDM.
that command results in two of the following:
** (gdm-signal:5166): WARNING **: Failed to authenticate with GDM
and no other noticeable changes.
