Can can confirm the problem here and will look into it later.
The actual bug is that synaptic (as the backend for update-manager) does not set the conffile dialog transient for the update-manager window. |

The original bug has been fixed, I close this for new. The various sub-bugs that sprang off from this report are dealt with in their own bug pages.
