'replace configuration file' window is hard to find

Bug Description
I was using the update-manager to install new dapper updates. There's a new gdm update, and it wants to replace my gdm.conf.
A dialog appeared telling me that my copy had been modifier and offered to show me the diffs.
I switched to a web browser window to report a bug, and then found that I couldn't easily get back to the dialog. It's not available using 'alt-tab', it doesn't appear in the gnome-panel at the bottom of the screen, and it doesn't appear if I click on 'software updates' or 'installing updates' in the bottom panel.
When I click on the 'software updates' panel entry in the bottom panel's window list, 'software updates' is brought to the top, with 'installing updates' on top of it, as if it knows that 'installing updates' is the window it's waiting for. I think the same should be true of the 'replace configuration file' window. 'software updates' is waiting for me to decide whether to replace the gdm.conf file or not, but 'software updates' doesn't seem to be tied to that dialog in the same way.
I don't think I've been very clear. I'll upload a screenshot that should help.

In the attached screenshot, notice how the window on the left is under the other windows, even though the window on the left is the one which is holding everything up. It's impossible to get the 'software updates' window to go on top of the 'installing updates' window, but the same isn't true of the dialog on the left.
