Which panel are you referring to? The Dash? Launcher?

Both my dash and launcher change background colours immediately after changing the wallpaper.

Could you elaborate on the issue? Maybe also provide a screenshot?

I have the same problem in the top panel, but using the buttons on it doesn't affect at all.
I have MyUnity and CompizConfig installed, and sometimes adjusting again the opacity on the top panel works.
And when I put the transparency in 100% the top panel updates okay.

The bug on my case only appears if the transparency is not 100% or 0%.

I added an video showing the bug.

I'm using 12.04 Beta 2 and notice the same issue. I was about to file a new bug and noticed this has already been reported. When I install new Wallpaper from the browser (Firefox) the transparent dash doesn't reflect the change.

Attachment: Dash has a blueish tint, reflecting the previous wallpaper.

It affects the top panel if transparency isn't set to 0.000 & is below the default of 1.000
