Unity eventually no longer on top (menu, launcher)

Unity runs fine at first, but after running for a while it develops this problem. Moving my mouse to the left hand side of the screen no longer shows the launcher. When I press the "Super" button, the menu opens, but is underneath my current windows. The Alt+Tab switcher is also hidden behind all windows.
I have to switch to a desktop with no windows blocking these areas to see these. Starting Unity again fixes the issue (temporarily).
