@simosx, I do not care what the hell is going on, I just know that Java-based and some other apps (can't recall the list right now) simply do not work like you say they are. They work on Windows and they work under X11 when I set languages with setxkbmap (for the last few years I use setxkbmap + gxkb for tray information about current layout exactly because of this issue, see https://bugs.launchpad.net/unity/+bug/1226962/comments/221).

With setxkbmap everything just works perfectly in ANY APP I ever encounter. Which apparently means g-s-d or u-s-d or whatever will come with the next GNOME release (probably will be moved to Mutter as everything else these days) is the root cause of the issue. And GNOME should be fixed, not every app in this universe.
