It seems that some icons are overlapping in the top left corner

I can't see the overlaping in the screenshot.

Look at the terminal icon in the top left corner. Just over the File menu. It seems that behind the terminal icon there's a circle. It is more clear if you zoom exactly a little over the terminal icon in the window decoration.
