I'm running the latest package in lucid. It looks like transmission doesn't register itself as a handler for bittorrent files. When clicking on a bittorrent file from http://torrent.ubuntu.com:6969/ I am offered to open it in deluge and firefox itself, but not in transmission.

I tried to reproduce your error, but i couldn't. For me, transmission is the first option when opening a .torrent file.
My version:
transmission-common:
  Installed: 1.92-0ubuntu2

If you are still affected, can you show me the result of this command:
grep x-bittorrent /usr/share/applications/mimeinfo.cache

Ah, I can reproduce it myself. It does look like a Firefox bug, in my case, when both Transmission and Deluge are installed, the second one is set as default - Nautilus lets you select either one of them, but Firefox shows only the default option. I'll ask some folks about it.
