Bug Description

If i open someting like Terminal with a normal menu after i close it the applet will close But if i open someting like wireshark with a long menu the applet will remain open after i close the app.
You can see this if you make the bar (where is the TopMenu Mate Panel Applet) transparent. See the pictures.
The only way to by pass the bug is by opening again the terminal and close it!
UPDATE!!
After more testing i find that the applet will not close all the times after i close the terminal. To reproduce this bug just open and close the terminal fast 5-10 times)

I see it, it leaves a black area on the panel when the application is closed, or else it leaves a small thin vertical line.

This may also need to be reported upstream, so to speak, to the maintainer.

I am not aware of the history of this applet, it appears to be new to 16.04 and was not in 15.10. Maybe Martin can chime in here.

Applications with lots of menus, like Gimp, fill the entire panel, hiding everything on its way (clock, wireless icon, sound, everything else). Is it a known bug? Even when using compiz, it behaves like that.
