Bug Description

Running tophat installed from the Ubuntu repositories results in this error:

╰─➤ tophat 1 ↵
  File "/usr/bin/tophat", line 1003
    except getopt.error, msg:
                       ^
SyntaxError: invalid syntax

The tophat script at /usr/bin/tophat has shebang line /usr/bin/env python, it appears it should be /usr/bin/env python2
