Settings has no effect on mails, tab/folder/menu names.
(well, it has effect on "What's new in Thunderbird x!" -like panes... )
[4] I expect visual changes follow my font settings.
System > Preferences > Appearances is not a solution.
I like reading my mails at 18px, and I prefer other fonts & sizes for other applications.
(e.g., small fonts for my gnome-panel )
I believe many users strongly disagree with this "one font fits all" philosophy,
but even if it must stay with us, why leaving font setting options in Thunderbird?
Highly misleading. It should be
(a) either weeded out similarly to "Check for updates" option or
(b) all font settings should be left alone
(personally prefer this latter solution).

I can confirm this bug, but only for plain-text mails. Those are displayed with monospace fonts, but setting the monospace font size (or the proportional font size, for that matter) in Edit / Preferences / Display / Formatting / Advanced has no effect.
