I am experiencing this on TB 11.0.1, OSX 10.7.3.
Maybe something in my settings, though, because it seems to be occurring on one account in particular (amongst several gmail imap accounts).
I delete from Inbox ('Remove It Immediately') and it remains unread in All Mail, and shows up for an extended period of time in the new mail notifier.
