Bug Description
When you install sun-java6-jre you get a menu entry in Gnome under Applications - Internet - Sun Java 6 Web Start, which does nothing.
Also under the System - Preferences Java places two menu entries there:
Sun Java 6 Plugin Control Panel
Sun Java 6 Policy Tool
It has been my understanding for the past 10 years in Linux that in Gnome the System - Preferences are related to system preferences as the relate to Gnome function and administration.
I truly hope that the Ubuntu developers will remove Java from the System - Preferences, as it seems an inappropriate place.
Under the menu there should just be a entry called System that these are placed in instead.

Here's a screen shot of what I'm talking about, placing them in the menu somewhere.
