Sometimes java-application windows are empty when I use Compiz-fusion effects

It's a known issue. Add the following environment variable :
export AWT_TOOLKIT=MToolkit
It should solve your problem.

export AWT_TOOLKIT=MToolkit does not work but use of jdk1.6.0_02 solves the problem.

As mentioned this is a java problem and is fixed in newer versions of java. Java 5 will however not be fixed.

This problem also occurs in Java 6 update 4, with compiz only. It occurs sporadically, and particularly in complex dialogs/windows.
