I have already reported this bug aianst the Debian package:

Basically, when /etc/localtime is not a symlink, the Java runtime cannot reliably detect the system timezone. Depending on the _order_ of directories in /usr/local/
This bug is also present in sub-java6-jre.
Engineers from Sun have contacted me aksing for some more details and it appears they working on fixing it.
