- Launch Rhythmbox
- Go to the Plugins dialogue box
- Turn off Alternative Toolbar
- The side panel is blank

Its not an issue. Just close the app and restart.

Similarly when you first enable the plugin manually you have to start the app again.

There isnt anything that can be done here since the plugin is altering the appearance in such a way that cannot be switched on and off on-the-fly.

This isn't what the user expects to do though, really? Not without a prompt? At least, doesn't seem particularly noob-user-friendly to me...

A dialogue box requesting a restart after the toggle would be ideal, imho.
